To the OP PT10 was supported up to OSX 10.8.5. I never had a complete restore from TM work good.

After that import old data, except Pro Tools!!!!, to your El Cap System. I had a customer and we only could fix a similar problem with installing Snow Leopard, then Pro tools 10.3.10 and then upgrade to El Cap. If possible please do a reinstall from your Time Machine Backup from the point when everything worked.
